SO nie ma tu sensu, bo odjazd pociagu byl niezalezny od Twojego wstania.
Zamiast zdania wynikowego, lepiej bedzie uzyc WHEN.
I got up late this morning. WHEN I arrived at the station, the train HAD
ALREADY LEFT.

ten czas poniewaz czynnosc odjazdu pociagu byla wczesniejsza niz przybycie na
stacje. a do takich czynnosci wlasnie czas Past Perfect sie uzywa.
