The first one ("He does good work") may lean more towards making a positive contribution to the society through genuine effort, while the other acknowleges the good quality of the work or great skills of the person(s) performing the task. Both may be used in reference to duties performed as part of paid employment, but NEITHER is limited to that context. In fact, the phrase "to do a good job" is used freaquently in lots of situations: "She does a good job with her garden" (her garden looks great) "They do a good job teaching their daughter foreign languages" (the daughter is fluent in three lgs) "You did a great job losing so much weight" (now you're slender and look very healthy) Also, the charity context you mentioned takes a plural form ---> He does good _works_.
